When Castle is talking on his cell phone to Alexis, she abruptly hangs up. You can hear a dial tone before Castle ends the call on his phone. However, there is no dial tone when a call is ended. Furthermore, there is no reason for Castle to end the call, as calls automatically end on cell phones when the other person hangs up.

Deschile is the person who alerted the authorities about the bomb Ward had, but Castle says he tried to bomb the conference for revenge against Deschile for turning him in. It is illogical since Deschile had not turned him in yet, so he could not be looking for revenge for something that had not happened.

Ward said he hid out at an abandoned power plant because the electromagnetic field would shield him from detection. An abandoned power plant would not have an electromagnetic field because all the generators would be shut down.
Beckett keeps referring to Dr. Wickfield as the victim's step-brother, but during their first conversation, he says something about 'when our father died." If they shared the same father they would be half siblings, not step-siblings.
When Castle is frustrated with Pi still living there, and they are discussing Alexis moving in with him, Alexis says that by doing so she will be saving money for Castle by not having to pay for student housing. Castle had said she was going back to school soon. If that was the case, Castle would have already paid for student housing for the year, so Alexis wouldn't be saving him money, she'd be wasting it.
