Towards the end, Gibbs walks into the building where the team was being held captive, just a few seconds after being shown sniping from a hillside more than a mile away. There is no way he could have covered that distance in that short a time, even with a vehicle.
Tony explains to Ziva that when he fails to report in word would be sent to a carrier group in the Mediterranean who would launch F-22 Raptors to destroy the terrorist camp (with them in it). The F-22 is a land based aircraft, which currently operates only from Air Force Bases in the continental United States, not from Naval Aircraft Carriers. It would be reasonable to expect Tony to know this, as he works for the Department of the Navy.

Dinozzo's suit jacket is buttoned and unbuttoned when he McGee and Abby circle an exam table in her lab.
When interrogating the BM1, the uniform is incorrect. He shows to be wearing a Good Conduct Ribbon, this is awarded when a Sailor completes 4 years of service without an infraction (Non-Judicial Punishment). He should also be wearing at least 1 hash mark on his left sleeve. Additionally, it would be extremely difficult, if not impossible, for a Boatswain's Mate (or any Sailor) to achieve E-6 or First Class Petty Officer in 4 years or less.
When the Sailor is getting interrogated, we see him wearing six ribbons. However, he has no Enlisted Surface Warfare pin, which is mostly required across the Fleet. Being a Boatswain's Mate First Class Petty Officer (BM1), it is highly unlikely he would not have a surface warfare device.
When Gibbs opens Capt. Hastings' personnel file, her picture shows her wearing an enlisted cap. As an officer, she should be wearing a cap with silver piping and Captin's rank insignia.
