Many apes societies have grown from when the Moses-like Caesar brought his people to an oasis, while humans have been reduced to a feral-like existence. Some ape groups have never heard of Caesar, while others have contorted his teaching to build burgeoning empires. In this setting, one ape leader begins to enslave other groups to find human technology, while another ape, who watched his clan be taken, embarks on a journey to find freedom. A young human woman becomes key to the latter's quest, although she has plans of her own.

- Many generations after Caesar's death, the apes have become the dominant species and establish numerous clans. Noa is a chimpanzee of an eagle-oriented ape clan, whose father Koro is the leader of his village. Noa expresses a deep desire to make his father proud as he prepares for a coming of age ceremony by successfully collecting eagle eggs with his friends Anaya and Soona. However, a human scavenger inadvertently cracks Noa's egg in a brief scuffle, which results in a trip back into the city to find a replacement egg. That night, he discovers members of a rogue clan that serves Proximus Caesar, a tyrannical ape monarch who leads with a twisted version of the original Caesar's teachings. After the group discovers Noa's horse, they use it to track down his clan. By the time Noa gets back home, the entire village is ablaze. As he tries to save his father Koro from the fire, Proximus' general Sylva kills Koro in Caesar's name, just before Noa is knocked unconscious.
Noa awakes, discovering his family and clan have been taken. Noa buries his father's body and ventures off to bring his family back to their rightful home. In the remains of a terminal at LAX, he encounters an orangutan named Raka, who tells Noa about Caesar's real teachings of morality, compassion, and mercy. They notice the same human scavenger from earlier nearby. Raka offers her food and a blanket, naming her Nova. During their journey, they encounter other human scavengers, traveling in packs as wild animals once did. Proximus' clan suddenly attacks the humans, causing Noa to have a change of heart and rescue Nova, who to Raka and Noa's surprise, reveals that she can speak and has a real name: Mae. She tells Noa where Proximus took his clan, believing he settled near an old human bunker.
On their way to the settlement, they are ambushed by Proximus' thugs led by Sylva while trying to cross a bridge over a river. In the ensuing fight, Raka comes to Mae's aid but drowns when he is washed away by the current after Sylva cuts the rope that Raka had been clinging to. Noa and Mae are taken to Proximus' camp, where he reunites with Soona, Anaya, and his mother. Proximus reveals himself and invites Noa to dinner with Mae and Trevathan, a human who has allied himself with the apes. He believes Noa to be useful and demands to know what Mae's plan is, advising Noa that she only wants to benefit herself.
Noa contemplates as his father's eagle remains nearby, believing it to be taunting him. Remembering what Raka taught him about Caesar, Noa understands and accepts that Proximus' law is wrong, as the eagle finally comes to him. He confronts Mae, demanding to know the truth in exchange for his help. Mae reveals she knows a secret entry to the bunker, and she's looking for a book which could bring speech back to humanity. Noa hopes to destroy the bunker following this and lead his clan back home.
Noa, Mae, Soona, and Anaya plant gunpowder and explosives around the dam. Trevathan interrupts and plans to warn Proximus, only to be killed by Mae. The group subsequently heads to the hidden entrance. Mae discovers a reserve of weapons and retrieves her "book," in actuality a decipher key. Meanwhile the apes discover old picture books in the bunker, which depict humans as the once-dominant species.
As they make their way out of the bunker, the group is met by Proximus, who threatens to kill Soona, but Mae shoots and kills the ape holding Soona hostage. Proximus agrees to let Noa escape if she tells them where the other weapons are. Unwilling to give the apes more power, Mae sets off the explosives around the dam, destroying it and flooding the bunker. As the apes climb their way up, Noa encounters Sylva and a chase ensues. Noa climbs through a small gap in the pipes, leaving Sylva trapped to drown, avenging both Koro and Raka in the process. When Noa makes it out, he is attacked by Proximus as the latter brutally beats him, intending to kill him. As Proximus demands Noa kneels before him, Noa finally masters his father's songs and encourages his clan to summon the eagles to attack Proximus, causing him to fall to his death.
As the clan make their way back home and rebuild, an armed and still-leery Mae says farewell to Noa. She explains that she believes that humans deserve their chance again as they were originally the dominant species on the planet to which Noa questions how much freedom apes will then have. She makes her way to a human satellite base, where she delivers the decipher key, allowing her group to re-activate satellites and successfully make contact with other humans from around the world. Noa takes Soona to the now defunct Griffith Observatory and both apes marvel at the expansiveness of the universe, after looking through the Observatory's telescope at the stars.
