- Naked Snake/Big Boss, under the impression that Elisa is the woman with Gene, opens her lab coat expecting to find a FOX uniform underneath, but it's later revealed to be a tank top and shorts, causing her to squeal in shock, and Snake, embarrassed, apologizes.
- Roy comments that Elisa, "in another five years or so, would be a real knockout of a woman"
- Some characters in a radio conversation joked about the protagonist's codename possibly meaning he was naked on arrival when he got it. Likewise, another conversation had a character explain things that implied that she had romantic feelings for the protagonist.

- One conversation with Para-Medic implies that the characters were drinking alcohol and got an amplified hangover from drinking at a high-enough elevation.
- Also, Cunningham proposes that he give Snake a truth serum to extract half of the legacy.
- Snake briefly mentions ordering a cigar in a radio call.
Frightening & Intense Scenes

- The beginning scene has Snake being chased by several people in an attempt to kill him, in what appears to be brief flashes, and then wakes up in a drench of sweat. This sequence may disturb some people.
- Also, in the same scene, a FOX unit interrogation specialist, Lt. Cunningham, uses a shock rod as well as his prosthetic leg to apply pressure on Snake's groin in an attempt to torture Snake into revealing where he has the Location of the Philosopher's Legacy.

- One of the characters, Elisa, walks in on the main character, Naked Snake/Big Boss, naked in a cell.
Violence & Gore
- Gene also ends up stabbing Null in the hands and knees.
- also, he ends up stabbing Elisa/Ursula in the chest
- Colonel Skowronski ends up using the titular Metal Gear RAXA to try and kill all of the turncoats who're serving Gene.
- Cunningham also shoots a few of Big Boss's recruited soldiers on the penninsula in an attempt to force him to reveal the location of the Legacy.
Frightening & Intense Scenes
- Cunningham is shown doing a psychological form of torture involving using Snake's comrades as target practice unless Snake tells him the location of the Legacy.
- Gene ends up terrorizing both his own soldiers and Snake's own soldiers before forcing them to commit mass riot suicide by using his telepathic voice, also making rather disturbing statements.
