I believe it was real. The talk between the President and Agent Butterfield at the end, made it seem like they were trying to keep in under wraps to protect Charlie. And why would the hazmat teams still be cleaning the limo if it was only a drill?
Actually, the way Agent Butterfield explains it, it WAS a drill, but it was a "live" drill, meaning that no one involved knew that it was a drill. They told the president he could expect something like this. The purpose was to fully test their system, to ensure that if there ever were a real threat, they would be prepared. This is why they aren't made to take the medication.
